Remember, this is all speculation... or is it? Discuss. Oh and also Copy and Pasted ^_^

1) Is Ditto a... failed Mew?
Posted Image
Mew and Ditto both weigh 8.8 lbs.
They have the same sprite color scheme, with the same shinies.
They both can learn every move, though in Ditto's case for a certain period.
They both learn Transform.
Many Ditto can be found in Cinnabar Mansion where many experiments took place between Mew and Mewtwo.

2) Player kills Blue's (Gary's) Raticate
Posted Image

3) Gengar is Clefable's shadow
Posted Image
The two Pokemon have similar physical features.
They both have the same hands, ears, feet, and body shape.
Gengar's species name is the Shadow Pokemon.
Gengar's name is originated from the word doppelganger, the ghostly double of a person.

4) Cubone, baby Kangaskhan, and M'
Posted Image
When a mother Kangaskhan dies, it leaves its Kangaskhan cub on its own. The Kangaskhan cub uses the skull and a bone from its mother to use as protection and becomes a Cubone. Then through malnutrition or adapting to a different lifestyle, the Cubone evolves into a Marowak. Female Marowak's later evolve into Kangaskhans, and the cycle starts all over.
This is self evident, as Cubone appears rather similar to the baby Kangaskhan that rides around in it's mother's pouch. Also, 'Bonemerang' (Cubone's signature move) refers to boomerang just as 'Kangaskhan' refers to Kangaroo. Kangaroo and boomerangs are both natively Australian themes.
Before Pokemon Red/Blue released, the developers decided that Kangaskhan needed to be separated from the previous two stages to become its own standalone Pokemon. The reason for this is that, being a kids game, it wouldn't do to allow small children to learn that a Cubone is actually an orphaned baby Kangaskhan wearing it's dead mother's skull on it's head and slinging it's bones around like clubs and boomerangs. However, the team didn't have time to delete the code at the last minute. Instead of deleting the code, they simply wrote a new non-evolving Marowak and moved the old one to an empty slot... with no number. This catchable Pokemon is M', Missingno's sister.
M' is actually a scrapped prototype of Marowak. This theory can be confirmed if you catch a M' and level it up, it evolves into a Kangaskhan.

7) Ash's journey was all but a dream
It's too long to copypasta on here, so here's the link

It may be too long to read overall, but it blew my mind away.

8) Look familiar?
Posted Image
The area in real-life Japan where the games' region lines up is also called Kanto.
Saffron City is located in the same place on this map as Tokyo.
Goldenrod City is located in the same place as Kyoto.
Mount Silver is located where the real-life Mount Fuji is.
Cinnabar Island is located on the island of Izu Oshima. If you recall, Cinnabar Island is destroyed by a volcanic eruption between the first and second generations. Izu Oshima is home to Mount Mihara, which is a volcano.
Vermillion City is located where the real-life city of Yokohama stands.
Cianwood City is the only city whose corresponding real-life city is not considered part of Honshu, but rather of Shikoku. It corresponds with the city of Tokushima.

Hoenn is actually turned sideways to fit onto that map. It's on the island of Kyushu.
The city of Slateport corresponds with the real-life location of Nagasaki.
Mossdeep City is located on the real-life island of Tanegashima. Just like Mossdeep City is home to the Space Center, so Tanegashima is home to Tanegashima Space Center.
Sootopolis City is located on the real-life island of Yakushima. Yakushima's biggest mountain is Miyanoura-dake, which may or may not be volcanic. I'll let you know when I find out.
Evergrande City is located on the real-life island of Amami Oshima, where (I'm not making this up), a species of deadly poisonous snake lives and mongooses are trained to kill them. Sound familiar?
Sinnoh in reality is the island of Hokkaido, which is Japan's largest prefecture. The capital of Hokkaido is Sapporo, which is located in roughly the same location on that map as Jubilife City.
The port city of Otaru in Hokkaido corresponds with the location of Canalave City. The islands where one can catch Darkrai and Cresselia correspond with the locations of Teuri Island and Yagishiri Island.
The Pokemon League is located on the island of Kunashiri. Unlike that spot in the game, this island is volcanic.
Mount Asahi is in the same location on that map as Mount Coronet.

I think we all should know that Unova is based on New York City.

This is an overview map of the Goldenrod City Gym in Pokemon G/S/C. See anything Pokemon-like?

10) You will never be able to unsee this:
Take a look at Diglett, and look at it’s “nose”. See that little white spot. Yep, that’s actually a tooth.

11) The world of Pokémon was ravaged by a generation-killing war
Posted Image
There’s a theory floating around the interwebs that paints a dark, horrific history of the Pokémon world, or at least Red/Blue’s Kanto region. Many players have noted that in Pokémon Red/Blue, there is a large absence of middle aged men in the game world. Think about the last time you played Pokémon. An abnormally large amount of Pokémon trainers chillin’ in the wild were little kids. Think about it. Why were there so many damn toddlers roaming the wilds unattended? There were plenty of elderly men and women in the world (Professor Oak), and many middle aged women (the player’s mom, the nurses), but a lack of middle aged men. What about the player’s father, or your rival’s father? While most people wouldn’t worry about the absence of middle aged dudes, some Pokémon fans have rationalized this through the creation of yet another insane theory.

The electric-type gym leader, Lt. Surge mentions being a survivor of some sort of brutal war that almost took his life (he claims that his Pokémon saved his life). Other trainers in the gym were once soldiers in some sort of army, which presumably fought in a war. A war where Pokémon were used as weapons. Let that sink in for a moment, as you try to imagine the horror of hundreds of terrified soldiers storming beaches being held by goddamn Charizards. Some fans believe this war was the cause of the lack of adult men, claiming that all of them had been killed in the war. Essentially, some people are speculating that this war caused a ‘generation kill’, and that the young children of the Kanto region are the first generation to find peace. This also explains why the player’s father is absent (hint, he died), and why the rival character has no parents (hint, they died). While a lot of this theory involves speculation and imagination, the horrifying idea of a human-Pokémon war that wiped out an entire generation is pretty damn sweet.

12) Dark Triad = Cilian, Chili, and Cress
Posted Image
Besides the obvious there are 5 reasons...

1. You go to meet one of the three waiters/gym leaders (it depends on which starter you chose) in the Academy... somehow he gets past you without you even knowing. Ninja Skills.
2. One of the few cities not attacked by Team Plasma is their city. (Unless you count the Dreamyard/Abandoned Lot of Dreams as part of it)
3. Team Plasma are never shown at the same time as the waiters. (and vise versa)
4. They are the only gym leaders who do no show up towards the end when the gym leaders battle Team Plasma.
5. Two of the the waiters/gym leaders don't talk about the incident, and one of them just gives you one short answer.

13) Red is a spirit
Posted Image
Red died some time after the events of Red and Blue. The reason he appears in the most high (apparently) peak of Kanto-Johto is because he wants to cross over to the heavens, but his spirit doesn't want to depart Earth yet because he has to battle the main character in G/S/C in order to feel complete. He feeds on the spirits/souls of lost persons and challangers and will part when, again, the main character beats him. That's the reason of why he doesn't talk.

14) The Secret of the Old Chateau
Posted Image
Quite some time before the events of Pokemon Diamond and Pearl, a man and his wife lived in the Old Chateau. They had a daughter and lived a quiet and peaceful life. There were several butlers working in the Old Chateau. One of them was called Charon. He had a knack for messing around with electrical equipment in the mansion.

One day, he went into the basement of the mansion to fix an electrical problem from a recent thunderstorm. As Charon was fixing the problem in the basement, he found a peculiar looking object in an unused washing machine. He messed around with the object which he called a "motor". After a couple of days, the motor came to life. Charon realized this certainly was not a motor, but a new species of Pokemon. He called the Pokemon "Rotom" and adopted it as his own.
Several weeks, later, the man's daughter was having a problem with his microwave. She called on his favorite butler to fix it, but he couldn't do the job, so he called on Charon to help him. Charon didn't know how to fix a microwave either, but he knew that Rotom could transform into one, so Rotom transformed into a microwave.

Before cooking anything, they decided to test the Rotom microwave. The test went horribly wrong. Flames came bursting out of Rotom's mouth and filled the kitchen with smoke. Charon commanded Rotom to stop, but it couldn't. The smoke was starting to spread throughout all parts of the mansion. There was nothing that can be done except to evacuate. Everyone made it out in time... except for the man's daughter. One of the butlers quickly realized this and went in to find her. The butler eventually found her and realized the girl had been poisoned from the smoke. He searched everywhere in the mansion for medicine. He finally found an Antidote in a trash can, but it was already too late. The butler started choking from the fire and eventually died from suffocation. The girl soon perished from carbon monoxide poisoning.
Rotom felt emotionally depressed following the event, so he confined himself in a television set for the rest of his life.
Charon, realizing the trouble and damage he had caused, ran away from the scene and later worked as a scientist for Team Galactic.
The man's wife was distraught at what had happened so decided to take up Pokemon training. She decided to train with the Ghost-type so she can communicate with her deceased daughter. She later became a Gym Leader in Hearthome City.
The man... he was just as distraught as his wife. He built a mansion just exactly like the Old Chateau... but it just didn't feel right. He returned to the Old Chateau and retrieved a statue from the entrance hall and the bodies of his daughter and the butler. He placed the statue in his office and the interred the bodies in two separate rooms in his new mansion. No one is allowed to enter those two rooms.
The ghosts of the butler and the girl still haunt the Old Chateau to this very day. The butler is still desperately trying to find the Antidote, but he does not know that he will reach the girl in time. As for the girl, she is still waiting for the Antidote in her room, but she does not know that she will live.

15) The Munna Reference

From Pokemon Red/Blue. Munna is also referenced in Pokemon FireRed/LeafGreen, but I couldn't find a pic of that.

This one is an expansion on the "Cubone, Kangaskhan and M'" theory.

19) Ripoff?
Posted Image
The plot of the television show “Avatar: The Last Airbender” centers around a young boy – I can’t remember his name, but it begins with an A – in his journey to travel the world and master the elements.
Mastering these elements usually involves a fight of some sort with a master of their respective styles. The boy is not alone in his journey, however. He is joined by a girl who specializes in the element of water and a youth who, while putting on a show of being mature, tends to easily fall for women, along with his fuzzy companions. Their journey is not without challengers, however. As the group travels they often find themselves in the middle of a city’s conflict, and need to find a peaceful resolution to their problem before continuing on their way.
In addition to that, there is an organization which is constantly attempting to capture them, that also has plans for conquering the entire world. To conquer the challenges ahead of him, the boy must learn valuable lessons of trust and friendship, and can always depend on his friends to help him if he is in need.

20) The old couple who own the Day-Care are victims of ignorance about sexuality.
No Picture... Muahahahhahahaha!
See, the people in the Pokémon world have been hushing sex down so much (ever seen it mentioned? Thought not) that those two simply never found out where the babies come from and still believe that a Pelipper brings them in its beak. They've been waiting for a child of their own for all these years (in fact, they've gotten so desperate in the later years that now the man stands restlessly outside the house at all times to see the Pelipper when it comes), but sadly and obviously, they never had one. This is also why they're so surprised when they keep finding eggs in the Day-Care - they've after all been searching the skies for Pelipper for years, and are very confident that not a single one has landed in the Day-Care since they started it, but nonetheless those Pokémon always seem to produce eggs while their back is turned. Mighty suspicious, eh?

But they've got to figure it out sooner or later. This will manifest itself in the games by the Day-Care suddenly being closed, with a DO NOT DISTURB sign hanging on the locked door when you examine it.

(Of course, in HG/SS they seem to have a grandchild, but Lyra/Ethan's parents were clearly just adopted. Their frustration with having no biological children remains.)

21) Porygon-Z was created by Team Plasma
more specifically, the same scientist who created Genosect (interesting to note, Genosect is the only Pokemon outside of Porygon's line to have Download as an ability, along with sharing the otherwise out-of place ability to use Psychic).

When the player first visits the P2 Lab after beating the game, the Dubious Disk is found lying on the ground amongst all the other complicated wiring present. When the player enters the lab with Genosect however, a single scientist is present in the lab and discusses the Pokémon's origin, saying that he wanted to make the most powerful Pokémon in the world using the fossilized remains of the legendary beast, whether Team Plasma willed it or not.

This combined with the disk sparks the theory that Porygon-Z was an earlier attempt by the scientist, inspired by the works of the Pokemon Mansion and Lab of Cinnibar, to make the most powerful Pokémon through modifying the seemingly perfect candidate for such a task...Porygon2, as evident from early Pokédex entries indicating that Porygon-Z was meant to be something much greater then it's end result. Modifications included furthering Porygon's abilities to bend space at will, scan and adapt to any foe through Downloading information on them, and extend its energy to horrifying proportions, being the only Pokémon to "naturally" learn Trick Room, has the strongest Hyper Beam possible*, and can learn Dark Pulse, something Porygon2 could not, but seeing as its body was not meant for such purposes (or that said scientist simply didn't know how to code it properly) the end result was...Not as intended. Though powerful, Porygon-Z was a warped, unstable hull that couldn't possibly stand up to the title of most Powerful, and so was considered a failure and dispersed, copies of the software being copied and distributed by evil teams such as Team Galactic, curious in a Pokemon that could "Travel through other dimensions".

Latter, feeling that Genosect's body was "more suitable" for such a task, this scientist was eager to make it even stronger, it's natural power and savagery combined with the technology allowing it to adapt and hunt down foes at will being able to accomplish something that an insignificant "toy duck" could not. N, seeing such a project as abominable and impure forced Team Plasma to abandon it prematurely, leaving the Scientist with the lab and their incomplete work. Determined to let nothing stop him, the scientist improvised using anything he could to complete Genosect, eventually managing to bring it to life.

Indeed, Genosect was a powerful Pokémon backed with a savage nature and the ability to channel its energy through the cannon grafted onto its back. It was not bound by the physical constraints that Porygon-Z was, and this showed through its great agility and endurance. However, having to improvise various times in order to make due with limited resources, Genosect's construction ended up being shoddy, barely improving it over it's original form, which was already quite powerful on its own. It appeared that Genosect's capabilities were cut short, not by the fault of it's own limitations, but through the decisions of N. With no means to contain it, Genosect escaped before the scientist could install the drives which would give its cannon the ability to fire shots which could "shoot down anything."

Some thing I need to add out
Red is not a spirit he's human when you fight him but in the original games he rarely talks at all. Also he does die. How? When you beat him. When you lose in Red or Firered He blacks out and faints. When you beat him he faints and falls off My.Silver.
